I seem to remember reading that Teton Wilderness
offers some good remote fly fishing, similar to what you find in Yellowstone, but less crowded and less restricted. Maybe someone more familiar with that area can offer some more insight on this option, whether good or bad...I'm just going on something I read. Also, if you don't have Rich Osthoff's book "Fly-Fishing the Rocky Mountain Backcountry" you might want to pick that up as it's got some good information about the type of trip you're planning.
