I have two basic rules for finding trout in the Shenandoah National Park:
1. Higher elevation is better
2. Fish where other people don't
All the streams in the park that are big enough to stay wet all year round hold trout. Just head upstream until you find good plunge pools and waterfalls.
For the Rapidan, there's a state forest road (State Route 649) that runs into the park and alongside the stream for awhile. You can fish all along there. Its a very well known spot, so it gets a ton of pressure. There's excellent fishing all the way from there up to Camp Hoover.
